Linkpoint and PEM certificates

I am unable to activate the credit card processing. Linkpoint has given me a .PEM certificate file. I have no idea what to do with this. They say that any shopping cart will need this for Linkpoint to be able to process. Please advise. Simply putting in our Linkpoint ID for the Preferred Processor does nothing.
